How many domains on your hosting? If you have multiple domains under the same account, whole account is infected with all sites in it. And all account must be checked Can remove all malware from your domains and close security holes. Im use few malware scanners like ai-bolit, antidodo, malware detector and soft for find rootkits - chkrootkit and rkhunter. Viruses have no chances.
