Design a PCB with all manufacturing data - including gerber files

We have a circuit that has been converted for PCB manufacture. it includes the gerber files and all associated files.
We need to modify the PCB layout and change some of the components. Some of the components are currently surface mount and they will need to be converted to through hole.
The modified files will need to include:
1. All tracking layers
2. Solder mask layers
3. Silkscreen layers
4. Drill file data
5. Route profile
I've attached the current files ready to discuss the modifications required.
Updated BOM attached
The modifications include:
1. Relocating the LED on the underside of the board
2. Changing all the connectors from surface mount to through hole types
3. Reducing the mounting hole sizes and repositioning them
4. Changing the value of a few components. New BOM included for this.
